Increased availability of transcriptome data for these species will allow researchers to better understand changes in gene expression, and to carry out functional analyses. An international project known as the “Transcriptomes of 1,000 Fishes” (Fish-T1K) project has been established to generate RNA-seq transcriptome sequences for 1,000 diverse species of ray-finned fishes. The first phase of this project has produced transcriptomes from more than 180 ray-finned fishes, representing 142 species and covering 51 orders and 109 families. Here we provide an overview of the goals of this project and the work done so far. Our objectives were to examine how fish culture in TWW affected fish growth and fitness, as well as compliance with the international standards for safe consumption. Guppy (Poecilia reticulata) fingerlings were reared in 0%, 50% and 100% tertiary TWW (TTWW), from the age of five days, for a period of four months. In water analyses, 33 out of 67 tested organic micropollutants (OMPs) were detected in the TTWW samples at least once, at concentrations that are typically reported in domestic TTWW. Fish survival ranged between 77–80% and did not differ between treatment groups. Fish growth and mortality following challenge infection with Tetrahymena sp. (which ranged between 64–68%), were similar among treatment groups. Of tested immunological parameters, lysozyme and anti-protease was similar among treatments while complement activity was highest in the 50% TTWW-reared fish. No abnormalities were observed in the histopathological analysis. Levels of heavy metals, polychlorinated-biphenyls (PCBs) and organochlorines (OCs) in fish were below the detection limit and below the Food and Agriculture Organization of the United Nations (FAO) and the European Union EU maximal permitted levels in food fish. Results suggest that the yield of fish grown in TTWW is potentially similar to that in freshwater, and the produced fish comply with the standards of consumer safety. The results are in line with previous studies that examined the feasibility of TWW-fed aquaculture. Published version

As non-native freshwater species include economically beneficial, but also harmful, species, trait-based risk assessments can be used to identify and prevent the import of potentially invasive species. Freshwater fishes are one of the most evaluated freshwater taxa to date. However, such assessments have mostly been done in sub-temperate to temperate regions, with a general lack of such research in the tropics. In view of this knowledge gap, this study aims to determine if a different set of traits are associated with successful establishment of non-native fishes within the tropics. In tropical Southeast Asia, Singapore represents a suitable model site to perform an invasive species trait-based risk assessment for the tropical region given its susceptibility to the introduction and establishment of non-native freshwater fishes and lack of stringent fish import regulation. A quantitative trait-based risk assessment was performed using random forest to determine the relative importance of species attributes associated with the successful establishment of introduced freshwater fishes in Singapore. Species having a match in climate, prior invasion success, lower absolute fecundity, higher trophic level, and involvement in the aquarium trade were found to have higher establishment likelihood (as opposed to native distributional range and maximum size being among the commonly identified predictors in subtropical/temperate trait-based risk assessments). To minimize invasive risk, incoming freshwater fishes could be screened in future for such traits, allowing lists of prohibited or regulated species to be updated. The findings could also potentially benefit the development of invasive species action plans and inform management decisions in the Southeast Asian region. Considering a geographical bias in terms of having relatively less documentation of biological invasions in the tropics, particularly Asia, this study highlights the need to perform more of such risk assessments in other parts of the tropics.

Background: Provision of long-chain polyunsaturated fatty acids (LC-PUFA) in vertebrates occurs through the diet or via endogenous production from C18 precursors through consecutive elongations and desaturations. It has been postulated that the abundance of LC-PUFA in the marine environment has remarkably modulated the gene complement and function of Fads in marine teleosts. In vertebrates two fatty acyl desaturases, namely Fads1 and Fads2, encode 5 and 6 desaturases, respectively. To fully clarify the evolutionary history of LC-PUFA biosynthesis in vertebrates, we investigated the gene repertoire and function of Fads from species placed at key evolutionary nodes. Results: We demonstrate that functional Fads1Δ5 and Fads26 arose from a tandem gene duplication in the ancestor of vertebrates, since they are present in the Arctic lamprey. Additionally, we show that a similar condition was retained in ray-finned fish such as the Senegal bichir and spotted gar, with the identification of fads1 genes in these lineages. Functional characterisation of the isolated desaturases reveals the first case of a Fads1 enzyme with 5 desaturase activity in the Teleostei lineage, the Elopomorpha. In contrast, in Osteoglossomorpha genomes, while no fads1 was identified, two separate fads2 duplicates with 6 and 5 desaturase activities respectively were uncovered. Conclusions: We conclude that, while the essential genetic components involved LC-PUFA biosynthesis evolved in the vertebrate ancestor, the full completion of the LC-PUFA biosynthesis pathway arose uniquely in gnathostomes. © 2018 The Author(s). This paper reports the recent developments in the applications of the freshwater rotifers (Brachionus calyciflorus), Artemia nauplii, decapsulated Artemia cysts and on-grown Artemia in the freshwater ornamental fish culture. Results demonstrate that the rotifers are an ideal starter feed for dwarf gourami (Colisa lalia), a typical freshwater ornamental fish species with larvae that are too small to ingest Artemia nauplii or Moina at its first feeding. Compared with the conventional yolk food, the use of rotifers as a starter feed significantly improves the growth and survival of the gourami larvae (Days 2-12), and the beneficial effects are extended to the subsequent Artemia-feeding phase (Days 13-32). The freshwater rotifers and Artemia nauplii are also useful in raising Discus larvae in the absence of their parents, which would eliminate the risk of larvae being eaten by the parent fish. Work on decapsulated Artemia cysts indicates that the cysts could be used as a substitute for Artemia nauplii or Moina in freshwater ornamental fish culture. The fry of all the five common ornamental fish species tested (guppy Poecilia reticulata, molly Poecilia sphenops, platy Xiphophorus maculates, swordtail Xiphophorus helleri and neon tetra Hyphessobrycon herbertaxelrodi) could readily feed on the decapsulated cysts, and their performances in terms of stress resistance, growth and survival are comparable to or better than those fed on Artemia nauplii or Moina. A culture system for production of on-grown Artemia has also been developed specifically for the use in freshwater ornamental fish farms. The system, using diluted artificial seawater of 20 promille for culture, has a mean production rate of 3 kg/m³ of water in a 12-day cycle and a production capacity of 8 metric tons of on-grown Artemia a year. With the system, farmers could produce any specific size of on-grown Artemia of up to 5 mm to suit the age and size of their fish, by varying the time of harvesting. This characteristic, coupled with the use of bioencapsulation technique to enhance the quality of the on-grown Artemia, would make the organism an ideal nursery diet for freshwater ornamental fish. All these results show that the live feeds used in marine foodfish hatchery could be applied to freshwater ornamental fish culture to improve their performance.

Chen;Background: In 2015, Singapore had the first and only reported foodborne outbreak of invasive disease caused by the group B Streptococcus (GBS; Streptococcus agalactiae). Disease, predominantly septic arthritis and meningitis, was associated with sequence type (ST)283, acquired from eating raw farmed freshwater fish. Although GBS sepsis is well-described in neonates and older adults with co-morbidities, this outbreak affected non-pregnant and younger adults with fewer co-morbidities, suggesting greater virulence. Before 2015 ST283 had only been reported from twenty humans in Hong Kong and two in France, and from one fish in Thailand. We hypothesised that ST283 was causing region-wide infection in Southeast Asia. Methodology/principal findings: We performed a literature review, whole genome sequencing on 145 GBS isolates collected from six Southeast Asian countries, and phylogenetic analysis on 7,468 GBS sequences including 227 variants of ST283 from humans and animals. Although almost absent outside Asia, ST283 was found in all invasive Asian collections analysed, from 1995 to 2017. It accounted for 29/38 (76%) human isolates in Lao PDR, 102/139 (73%) in Thailand, 4/13 (31%) in Vietnam, and 167/739 (23%) in Singapore. ST283 and its variants were found in 62/62 (100%) tilapia from 14 outbreak sites in Malaysia and Vietnam, in seven fish species in Singapore markets, and a diseased frog in China. Conclusions: GBS ST283 is widespread in Southeast Asia, where it accounts for a large proportion of bacteraemic GBS, and causes disease and economic loss in aquaculture. If human ST283 is fishborne, as in the Singapore outbreak, then GBS sepsis in Thailand and Lao PDR is predominantly a foodborne disease. However, whether transmission is from aquaculture to humans, or vice versa, or involves an unidentified reservoir remains unknown. Creation of cross-border collaborations in human and animal health are needed to complete the epidemiological picture. Abstract Freshwater fish are a vital resource for local communities across the rural tropics. In Southeast Asia, biodiversity‐rich forests are being logged and converted to extensive oil palm monocultures. This clearly has impacts on associated freshwater ecosystems, but the impact on their biodiversity remains largely understudied and poorly understood, despite the important provisioning service that freshwater fishes provide for human well‐being. This study quantifies the biomass stocks of freshwater fish across a land‐use gradient encompassing primary forest, twice‐logged forest, and oil palm plantations in Sabah, Malaysia, in an area where local communities are known to harvest freshwater fish. Stream fish were sampled using a cast net, the dominant technique used by local fishermen, in 200‐m‐long transects in 16 streams over three sampling years (2011, 2013, and 2015). Unexpectedly, no impact from land use on total fish availability was detected. There were no significant differences in fish species richness or, most importantly, biomass per unit fishing effort across the land‐use gradient. There was variation in the responses of five known food species (Tor tambra, Hampala sabana, Barbodes sealei, Barbonymus balleroides, and Gastromyzon lepidogaster), and these small differences are attributed to variation in species habitat selection that co‐vary with land‐use change. Despite evidence to suggest that freshwater fish communities are resilient to land‐use change, they still face risks associated with disturbance, such as invasion by alien species; furthermore, several of the more stenotopic species were only present in primary forest catchments. Nonetheless, freshwater fish in small headwater streams appear to represent a sustainable food resource for villages established in human‐modified forests or in developed oil palm plantations.

It has been achieved with variable success in a number of freshwater species and can be attained by artificial fertilization of genetically inactivated eggs following exposure to gamma (γ), X-ray or UV irradiation (haploid androgenesis) and by restoration of diploidy by suppression of mitosis using a pressure or thermal shock. The conditions for the genetic inactivation of the maternal genome in the European sea bass (Dicentrarchus labrax L.) were explored using different combinations of UV irradiation levels and durations. UV treatments significantly affected embryo survival and generated a wide range of developmental abnormalities. Despite the wide range of UV doses tested (from 7.2 to 720 mJ x cm(-2)), only one dose (60 mJ x cm(-2) x min(-1) with 1 min irradiation) resulted in a small percentage (14%) of haploid larvae at hatching in the initial trials as verified by flow cytometry. Microsatellite marker analyses of three further batches of larvae produced by using this UV treatment showed a majority of larvae with variable levels of paternal and maternal contributions and only one larva displaying pure paternal inheritance. The results are discussed also in the context of an assessment of the UV-absorbance characteristics of egg extracts in this species that revealed the presence of gadusol, a compound structurally related to mycosporine-like amino acids (MAAs) with known UV-screening properties.

Increased availability of transcriptome data for these species will allow researchers to better understand changes in gene expression, and to carry out functional analyses. An international project known as the “Transcriptomes of 1,000 Fishes” (Fish-T1K) project has been established to generate RNA-seq transcriptome sequences for 1,000 diverse species of ray-finned fishes. The first phase of this project has produced transcriptomes from more than 180 ray-finned fishes, representing 142 species and covering 51 orders and 109 families. Here we provide an overview of the goals of this project and the work done so far. Our objectives were to examine how fish culture in TWW affected fish growth and fitness, as well as compliance with the international standards for safe consumption. Guppy (Poecilia reticulata) fingerlings were reared in 0%, 50% and 100% tertiary TWW (TTWW), from the age of five days, for a period of four months. In water analyses, 33 out of 67 tested organic micropollutants (OMPs) were detected in the TTWW samples at least once, at concentrations that are typically reported in domestic TTWW. Fish survival ranged between 77–80% and did not differ between treatment groups. Fish growth and mortality following challenge infection with Tetrahymena sp. (which ranged between 64–68%), were similar among treatment groups. Of tested immunological parameters, lysozyme and anti-protease was similar among treatments while complement activity was highest in the 50% TTWW-reared fish. No abnormalities were observed in the histopathological analysis. Levels of heavy metals, polychlorinated-biphenyls (PCBs) and organochlorines (OCs) in fish were below the detection limit and below the Food and Agriculture Organization of the United Nations (FAO) and the European Union EU maximal permitted levels in food fish. Results suggest that the yield of fish grown in TTWW is potentially similar to that in freshwater, and the produced fish comply with the standards of consumer safety. The results are in line with previous studies that examined the feasibility of TWW-fed aquaculture. Published version

As non-native freshwater species include economically beneficial, but also harmful, species, trait-based risk assessments can be used to identify and prevent the import of potentially invasive species. Freshwater fishes are one of the most evaluated freshwater taxa to date. However, such assessments have mostly been done in sub-temperate to temperate regions, with a general lack of such research in the tropics. In view of this knowledge gap, this study aims to determine if a different set of traits are associated with successful establishment of non-native fishes within the tropics. In tropical Southeast Asia, Singapore represents a suitable model site to perform an invasive species trait-based risk assessment for the tropical region given its susceptibility to the introduction and establishment of non-native freshwater fishes and lack of stringent fish import regulation. A quantitative trait-based risk assessment was performed using random forest to determine the relative importance of species attributes associated with the successful establishment of introduced freshwater fishes in Singapore. Species having a match in climate, prior invasion success, lower absolute fecundity, higher trophic level, and involvement in the aquarium trade were found to have higher establishment likelihood (as opposed to native distributional range and maximum size being among the commonly identified predictors in subtropical/temperate trait-based risk assessments). To minimize invasive risk, incoming freshwater fishes could be screened in future for such traits, allowing lists of prohibited or regulated species to be updated. The findings could also potentially benefit the development of invasive species action plans and inform management decisions in the Southeast Asian region. Considering a geographical bias in terms of having relatively less documentation of biological invasions in the tropics, particularly Asia, this study highlights the need to perform more of such risk assessments in other parts of the tropics.

Background: Provision of long-chain polyunsaturated fatty acids (LC-PUFA) in vertebrates occurs through the diet or via endogenous production from C18 precursors through consecutive elongations and desaturations. It has been postulated that the abundance of LC-PUFA in the marine environment has remarkably modulated the gene complement and function of Fads in marine teleosts. In vertebrates two fatty acyl desaturases, namely Fads1 and Fads2, encode 5 and 6 desaturases, respectively. To fully clarify the evolutionary history of LC-PUFA biosynthesis in vertebrates, we investigated the gene repertoire and function of Fads from species placed at key evolutionary nodes. Results: We demonstrate that functional Fads1Δ5 and Fads26 arose from a tandem gene duplication in the ancestor of vertebrates, since they are present in the Arctic lamprey. Additionally, we show that a similar condition was retained in ray-finned fish such as the Senegal bichir and spotted gar, with the identification of fads1 genes in these lineages. Functional characterisation of the isolated desaturases reveals the first case of a Fads1 enzyme with 5 desaturase activity in the Teleostei lineage, the Elopomorpha. In contrast, in Osteoglossomorpha genomes, while no fads1 was identified, two separate fads2 duplicates with 6 and 5 desaturase activities respectively were uncovered. Conclusions: We conclude that, while the essential genetic components involved LC-PUFA biosynthesis evolved in the vertebrate ancestor, the full completion of the LC-PUFA biosynthesis pathway arose uniquely in gnathostomes. © 2018 The Author(s). This paper reports the recent developments in the applications of the freshwater rotifers (Brachionus calyciflorus), Artemia nauplii, decapsulated Artemia cysts and on-grown Artemia in the freshwater ornamental fish culture. Results demonstrate that the rotifers are an ideal starter feed for dwarf gourami (Colisa lalia), a typical freshwater ornamental fish species with larvae that are too small to ingest Artemia nauplii or Moina at its first feeding. Compared with the conventional yolk food, the use of rotifers as a starter feed significantly improves the growth and survival of the gourami larvae (Days 2-12), and the beneficial effects are extended to the subsequent Artemia-feeding phase (Days 13-32). The freshwater rotifers and Artemia nauplii are also useful in raising Discus larvae in the absence of their parents, which would eliminate the risk of larvae being eaten by the parent fish. Work on decapsulated Artemia cysts indicates that the cysts could be used as a substitute for Artemia nauplii or Moina in freshwater ornamental fish culture. The fry of all the five common ornamental fish species tested (guppy Poecilia reticulata, molly Poecilia sphenops, platy Xiphophorus maculates, swordtail Xiphophorus helleri and neon tetra Hyphessobrycon herbertaxelrodi) could readily feed on the decapsulated cysts, and their performances in terms of stress resistance, growth and survival are comparable to or better than those fed on Artemia nauplii or Moina. A culture system for production of on-grown Artemia has also been developed specifically for the use in freshwater ornamental fish farms. The system, using diluted artificial seawater of 20 promille for culture, has a mean production rate of 3 kg/m³ of water in a 12-day cycle and a production capacity of 8 metric tons of on-grown Artemia a year. With the system, farmers could produce any specific size of on-grown Artemia of up to 5 mm to suit the age and size of their fish, by varying the time of harvesting. This characteristic, coupled with the use of bioencapsulation technique to enhance the quality of the on-grown Artemia, would make the organism an ideal nursery diet for freshwater ornamental fish. All these results show that the live feeds used in marine foodfish hatchery could be applied to freshwater ornamental fish culture to improve their performance.

Chen;Background: In 2015, Singapore had the first and only reported foodborne outbreak of invasive disease caused by the group B Streptococcus (GBS; Streptococcus agalactiae). Disease, predominantly septic arthritis and meningitis, was associated with sequence type (ST)283, acquired from eating raw farmed freshwater fish. Although GBS sepsis is well-described in neonates and older adults with co-morbidities, this outbreak affected non-pregnant and younger adults with fewer co-morbidities, suggesting greater virulence. Before 2015 ST283 had only been reported from twenty humans in Hong Kong and two in France, and from one fish in Thailand. We hypothesised that ST283 was causing region-wide infection in Southeast Asia. Methodology/principal findings: We performed a literature review, whole genome sequencing on 145 GBS isolates collected from six Southeast Asian countries, and phylogenetic analysis on 7,468 GBS sequences including 227 variants of ST283 from humans and animals. Although almost absent outside Asia, ST283 was found in all invasive Asian collections analysed, from 1995 to 2017. It accounted for 29/38 (76%) human isolates in Lao PDR, 102/139 (73%) in Thailand, 4/13 (31%) in Vietnam, and 167/739 (23%) in Singapore. ST283 and its variants were found in 62/62 (100%) tilapia from 14 outbreak sites in Malaysia and Vietnam, in seven fish species in Singapore markets, and a diseased frog in China. Conclusions: GBS ST283 is widespread in Southeast Asia, where it accounts for a large proportion of bacteraemic GBS, and causes disease and economic loss in aquaculture. If human ST283 is fishborne, as in the Singapore outbreak, then GBS sepsis in Thailand and Lao PDR is predominantly a foodborne disease. However, whether transmission is from aquaculture to humans, or vice versa, or involves an unidentified reservoir remains unknown. Creation of cross-border collaborations in human and animal health are needed to complete the epidemiological picture. Abstract Freshwater fish are a vital resource for local communities across the rural tropics. In Southeast Asia, biodiversity‐rich forests are being logged and converted to extensive oil palm monocultures. This clearly has impacts on associated freshwater ecosystems, but the impact on their biodiversity remains largely understudied and poorly understood, despite the important provisioning service that freshwater fishes provide for human well‐being. This study quantifies the biomass stocks of freshwater fish across a land‐use gradient encompassing primary forest, twice‐logged forest, and oil palm plantations in Sabah, Malaysia, in an area where local communities are known to harvest freshwater fish. Stream fish were sampled using a cast net, the dominant technique used by local fishermen, in 200‐m‐long transects in 16 streams over three sampling years (2011, 2013, and 2015). Unexpectedly, no impact from land use on total fish availability was detected. There were no significant differences in fish species richness or, most importantly, biomass per unit fishing effort across the land‐use gradient. There was variation in the responses of five known food species (Tor tambra, Hampala sabana, Barbodes sealei, Barbonymus balleroides, and Gastromyzon lepidogaster), and these small differences are attributed to variation in species habitat selection that co‐vary with land‐use change. Despite evidence to suggest that freshwater fish communities are resilient to land‐use change, they still face risks associated with disturbance, such as invasion by alien species; furthermore, several of the more stenotopic species were only present in primary forest catchments. Nonetheless, freshwater fish in small headwater streams appear to represent a sustainable food resource for villages established in human‐modified forests or in developed oil palm plantations.

It has been achieved with variable success in a number of freshwater species and can be attained by artificial fertilization of genetically inactivated eggs following exposure to gamma (γ), X-ray or UV irradiation (haploid androgenesis) and by restoration of diploidy by suppression of mitosis using a pressure or thermal shock. The conditions for the genetic inactivation of the maternal genome in the European sea bass (Dicentrarchus labrax L.) were explored using different combinations of UV irradiation levels and durations. UV treatments significantly affected embryo survival and generated a wide range of developmental abnormalities. Despite the wide range of UV doses tested (from 7.2 to 720 mJ x cm(-2)), only one dose (60 mJ x cm(-2) x min(-1) with 1 min irradiation) resulted in a small percentage (14%) of haploid larvae at hatching in the initial trials as verified by flow cytometry. Microsatellite marker analyses of three further batches of larvae produced by using this UV treatment showed a majority of larvae with variable levels of paternal and maternal contributions and only one larva displaying pure paternal inheritance. The results are discussed also in the context of an assessment of the UV-absorbance characteristics of egg extracts in this species that revealed the presence of gadusol, a compound structurally related to mycosporine-like amino acids (MAAs) with known UV-screening properties.
