The KM3NeT Collaboration is building and operating two deep sea neutrino telescopes at the bottom of the Mediterranean Sea. The telescopes consist of latices of photomultiplier tubes housed in pressure-resistant glass spheres, called digital optical modules and arranged in vertical detection units. The two main scientific goals are the determination of the neutrino mass ordering and the discovery and observation of high-energy neutrino sources in the Universe. Neutrinos are detected via the Cherenkov light, which is induced by charged particles originated in neutrino interactions. The photomultiplier tubes convert the Cherenkov light into electrical signals that are acquired and timestamped by the acquisition electronics. Each optical module houses the acquisition electronics for collecting and timestamping the photomultiplier signals with one nanosecond accuracy. Once finished, the two telescopes will have installed more than six thousand optical acquisition nodes, completing one of the more complex networks in the world in terms of operation and synchronization. The embedded software running in the acquisition nodes has been designed to provide a framework that will operate with different hardware versions and functionalities. The hardware will not be accessible once in operation, which complicates the embedded software architecture. The embedded software provides a set of tools to facilitate remote manageability of the deployed hardware, including safe reconfiguration of the firmware. This paper presents the architecture and the techniques, methods and implementation of the embedded software running in the acquisition nodes of the KM3NeT neutrino telescopes. Peer Reviewed

    We present chromosome-level genome assemblies from representative species of three independently evolved seagrass lineages: Posidonia oceanica, Cymodocea nodosa, Thalassia testudinum and Zostera marina. We also include a draft genome of Potamogeton acutifolius, belonging to a freshwater sister lineage to Zosteraceae. All seagrass species share an ancient whole-genome triplication, while additional whole-genome duplications were uncovered for C. nodosa, Z. marina and P. acutifolius. Comparative analysis of selected gene families suggests that the transition from submerged-freshwater to submerged-marine environments mainly involved fine-tuning of multiple processes (such as osmoregulation, salinity, light capture, carbon acquisition and temperature) that all had to happen in parallel, probably explaining why adaptation to a marine lifestyle has been exceedingly rare. Major gene losses related to stomata, volatiles, defence and lignification are probably a consequence of the return to the sea rather than the cause of it. These new genomes will accelerate functional studies and solutions, as continuing losses of the ‘savannahs of the sea’ are of major concern in times of climate change and loss of biodiversity.

    Los Ecosistemas de Coral Mesofótico (MCEs, por sus siglas en inglés) representan la parte más profunda de los arrecifes de coral tropicales, con profundidades que van desde los 30 metros hasta más de 170 metros. A pesar de su importancia, los MCEs siguen siendo en gran parte inexplorados debido a los desafíos asociados con el acceso a estas profundidades. Sin embargo, la aplicación de métodos de Monitoreo Acústico Pasivo (PAM, por sus siglas en inglés) presenta un enfoque adecuado para estudiar las comunidades de peces dentro de estos hábitats únicos. En la Polinesia francesa, estudios recientes de PAM han revelado una mayor ocurrencia de sonidos de peces de modulación de frecuencia en los MCEs en comparación con los ambientes de arrecifes menos profundos. Este estudio tiene como objetivo mejorar aún más nuestra comprensión de los sonidos de los peces en los MCEs mediante el examen de sus patrones diurnos, centrándose específicamente en los dos sonidos de peces de modulación de frecuencia más abundantes que fueron registrados a profundidades de 60 metros y 120 metros en seis islas distintas de la Polinesia. Ambos tipos de sonidos ocurrieron predominantemente al comienzo y al final de los períodos nocturnos. La presencia y abundancia de estos sonidos mostraron variaciones entre las diferentes islas, resaltando posibles disparidades regionales en la actividad vocal o en la distribución batimétrica de las especies que producen los sonidos. Al caracterizar los ciclos diurnos y las diferencias batimétricas en relación con su distribución geográfica, esta investigación ofrece conocimientos preliminares para identificar las posibles especies que producen estos sonidos. Mesophotic coral ecosystems (MCEs) are the deepest part of tropical coral reefs, ranging from depths of 30 to over 170 m. Despite their significance, MCEs remain largely unexplored due to the challenges associated with accessing these depths. However, the application of passive acoustic monitoring methods (PAM) is a suitable approach for studying fish communities within these unique habitats. In French Polynesia, recent PAM studies have unveiled a higher occurrence of frequency-modulated fish sounds in MCEs than in shallower reef environments. This study aims to further enhance our understanding of fish sounds in MCEs by examining their diel patterns, focusing specifically on the two most abundant frequency-modulated fish sounds that were recorded at depths of 60 and 120 m at six Polynesian islands. Both sound types occurred predominantly during the beginning and the end of nocturnal periods. The presence and abundance of these sounds exhibited variation between the islands, highlighting potential regional disparities in vocal activity or the bathymetric distribution of the sound-producing species. By characterizing the diel cycles and bathymetric differences in relation to their geographical distribution, this study offers preliminary insights into identifying the potential sound-producing species.

    Available information and potential data gaps for non-fish marine organisms (cnidarians, crustaceans, echinoderms, molluscs, sponges, mammals, reptiles, and seabirds) covered by the global database SeaLifeBase were reviewed for eight marine ecosystems (Adriatic Sea, Aegean Sea, Baltic Sea, Bay of Biscay/Celtic Sea/Iberian Coast , Black Sea, North Sea, western Mediterranean Sea, Levantine Sea) across European Seas. The review of the SeaLifeBase dataset, which is based on published literature, analyzed information coverage for eight biological characteristics (diet, fecundity, maturity, length-weight relationships, spawning, growth, lifespan, and natural mortality). These characteristics are required for the development of ecosystem and ecological models to evaluate the status of marine resources and related fisheries. Our analyses revealed that information regarding these biological characteristics in the literature was far from complete across all studied areas. The level of available information was nonetheless reasonably good for sea turtles and moderate for marine mammals in some areas (Baltic Sea, Bay of Biscay/Celtic Sea/Iberian Coast , Black Sea, North Sea and western Mediterranean Sea). Further, seven of the areas have well-studied species in terms of information coverage for biological characteristics of some commercial species whereas threatened species are generally not well studied. Across areas, the most well-studied species are the cephalopod common cuttlefish ( Sepia officinalis) and the crustacean Norway lobster ( Nephrops norvegicus ). Overall, the information gap is narrowest for length-weight relationships followed by growth and maturity, and widest for fecundity and natural mortality. Based on these insights, we provide recommendations to prioritize species with insufficient or missing biological data that are common across the studied marine ecosystems and to address data deficiencies.     Molecular adsorption is the first important step of many surface-mediated chemical processes, from catalysis to lubrication. This phenomenon is controlled by physical/chemical interactions, which can be accurately described by first-principles calculations. Several computational tools have been developed to study molecular adsorption based on high throughput/automatized approaches in recent years. However, these tools can sometimes be over-sophisticated for non-expert users. Here we present Xsorb, a Python- based program for identifying the accurate adsorption energy and geometry of complex molecules on crystalline (reconstructed) surfaces. The program automatically samples the potential energy surface (PES) that describes the molecule-surface interaction by generating several adsorption configurations through symmetry operations. The set of the most representative ones is automatically identified through a fast pre-optimization scheme. Finally, the PES global minimum is identified through a full structural optimiza- tion process. We show the program capabilities through an example consisting of a hydrocarbon molecule, 1-hexene, adsorbed over the (110) surface of iron and the reconstructed (001) surface of diamond. This program, despite its conceptual simplicity, is very effective in reducing the computational workload usually associated with the creation and optimization of several adsorption configurations.

    This work aims to generate the data needed to set epidemiological cut-off values for minimum inhibitory concentration (MIC) and disc-diffusion zone measurements of Vibrio anguillarum. A total of 261 unique isolates were tested applying standard methods specifying incubation at 28 °C for 24-28h. Aggregated MIC distributions for a total of 247 isolates were determined in nine laboratories for eleven agents. Data aggregations of the disc zone for the ten agents analysed contained between 157 and 218 observations made by four to seven laboratories. Acceptable ranges for quality control (QC) reference strains were available for seven agents and the related multi-laboratory aggregated data were censored excluding the data of a laboratory that failed to meet QC requirements. Statistical methods were applied to calculate epidemiological cut-off values. Cut-off values for MIC data were calculated for florfenicol (≤1 µg/ml), gentamicin (≤4 µg/ml), oxytetracycline (≤0.25 µg/ml) and trimethoprim/sulfamethoxazole (≤0.125/2.38 µg/ml). The cut-off values for disc zone data were calculated for enrofloxacin (≥29 mm), florfenicol (≥27 mm), gentamicin (≥19 mm), oxolinic acid (≥24 mm), oxytetracycline (≥24 mm) and trimethoprim/sulfamethoxazole (≥26 mm). MIC and disc-diffusion zone data for the other agents where not supported by QC, thus yielding only provisional cut-off values (meropenem, ceftazidime). Regardless of whether QC is available or not, some of the aggregated MIC distributions (enrofloxacin, oxolinic acid), disc zone (sulfamethoxazole) and MIC and disc-diffusion distributions (ampicillin, chloramphenicol) did not meet the statistical requirements.     Investigations of population structuring in wild species are fundamental to complete the bigger picture defining their ecological and biological roles in the marine realm, to estimate their recovery capacity triggered by human disturbance and implement more efficient management strategies for fishery resources. The Blackspot Seabream (Pagellus bogaraveo, Brünnich 1768) is a commercially valuable deep-water fish highly exploited over past decades. Considering its exploitation status, deepening the knowledge of intraspecific variability, genetic diversity, and differentiation using high-performing molecular markers is considered an important step for a more effective stock assessment and fishery management. With one of the largest efforts conceived of and completed by countries overlooking the Atlantic and Mediterranean coasts in recent years, a total of 320 individuals were collected from different fishing grounds in the Mediterranean Sea and Atlantic Ocean and analysed using 29 microsatellite loci. We applied multiple statistical approaches to investigate the species’ connectivity and population structure across most of its described distribution area. Considering the incomplete knowledge regarding the migratory behaviour of adults, here we suggest the importance of egg and larval dispersal in sustaining the observed genetic connectivity on such a large geographical scale.

    Equine asthma is a common respiratory disease that may affect horses of any age. The diagnosis of severe equine asthma (SEA) (historically referred as recurrent airway obstruction or RAO) is based mainly on the history of the animal and clinical signs, which are further supported by the cytological examination of the bronchoalveolar lavage (BAL). This can also be helpful in monitoring the inflammation of the lower airways in response to environmental management and medication. The cytocentrifugated preparation is usually considered the method of choice for BAL cytological interpretation. The aim of this study was to compare the results in terms of differential cell counts (DCC) in BAL cytology performed on sedimented smears and cytocentrifugated preparations. To carry this out, 48 BAL samples were collected from six horses with SEA that were subjected to a process of exacerbation of the disease by environmental stimuli, which was later followed by the appropriate treatment. Each collected BAL fluid was equally divided into duplicate portions: one processed by cytocentrifugation and one by sediment smear from simple centrifugation. Cytologic examination of all BAL by both methods showed poor concordance in DCC, although it was still able to allow diagnostic recognition of severe lung neutrophilic disorders. These results suggest that sediment smear preparation, although remaining a useful method in general equine practice associated with clinical assessments in the diagnosis of SEA under conditions where there is no possibility of using a cytocentrifuge, cannot be considered a comparable alternative.

    Vector or reservoir species of three diseases of crustaceans listed in the Animal Health Law were identified based on evidence generated through an extensive literature review, to support a possible updating of Regulation (EU) 2018/1882. Crustacean species on or in which Taura syndrome virus (TSV), Yellow head virus (YHV) or White spot syndrome virus (WSSV) were identified, in the field or during experiments, were classified as reservoir species with different levels of certainty depending on the diagnostic tests used. Where experimental evidence indicated transmission of the pathogen from a studied species to another known susceptible species, the studied species was classified as vector species. Although the quantification of the risk of spread of the pathogens by the vectors or reservoir species was not part of the terms of reference, such risks do exist for the vector species, since transmission from infected vector species to susceptible species was proven. Where evidence for transmission from infected crustaceans was not found, these were defined as reservoirs. Nonetheless, the risk of the spread of the pathogens from infected reservoir species cannot be excluded. Evidence identifying conditions that may prevent transmission by vectors during transport was collected from scientific literature. It was concluded that it is very likely to almost certain (90–100%) that WSSV, TSV and YHV will remain infective at any possible transport condition. Therefore, vector or reservoir species that may have been exposed to these pathogens in an affected area in the wild or aquaculture establishments or by water supply can possibly transmit WSSV, TSV and YHV. info:eu-repo/semantics/publishedVersion

    The ability to gather genetic information using DNA metabarcoding of bulk samples obtained directly from the environment is crucial to determine biodiversity baselines and understand population dynamics in the marine realm. While DNA metabarcoding is effective in evaluating biodiversity at community level, genetic patterns within species are often concealed in metabarcoding studies and overlooked for marine invertebrates. In the present study, we implement recently developed bioinformatics tools to investigate intraspecific genetic variability for invertebrate taxa in the Mediterranean Sea. Using metabarcoding samples from Autonomous Reef Monitoring Structures (ARMS) deployed in three locations, we present haplotypes and diversity estimates for 145 unique species. While overall genetic diversity was low, we identified several species with high diversity records and potential cryptic lineages. Further, we emphasize the spatial scale of genetic variability, which was observed from locations to individual sampling units (ARMS). We carried out a population genetic analysis of several important yet understudied species, which highlights the current knowledge gap concerning intraspecific genetic patterns for the target taxa in the Mediterranean basin. The KM3NeT Collaboration is building and operating two deep sea neutrino telescopes at the bottom of the Mediterranean Sea. The telescopes consist of latices of photomultiplier tubes housed in pressure-resistant glass spheres, called digital optical modules and arranged in vertical detection units. The two main scientific goals are the determination of the neutrino mass ordering and the discovery and observation of high-energy neutrino sources in the Universe. Neutrinos are detected via the Cherenkov light, which is induced by charged particles originated in neutrino interactions. The photomultiplier tubes convert the Cherenkov light into electrical signals that are acquired and timestamped by the acquisition electronics. Each optical module houses the acquisition electronics for collecting and timestamping the photomultiplier signals with one nanosecond accuracy. Once finished, the two telescopes will have installed more than six thousand optical acquisition nodes, completing one of the more complex networks in the world in terms of operation and synchronization. The embedded software running in the acquisition nodes has been designed to provide a framework that will operate with different hardware versions and functionalities. The hardware will not be accessible once in operation, which complicates the embedded software architecture. The embedded software provides a set of tools to facilitate remote manageability of the deployed hardware, including safe reconfiguration of the firmware. This paper presents the architecture and the techniques, methods and implementation of the embedded software running in the acquisition nodes of the KM3NeT neutrino telescopes. Peer Reviewed

    We present chromosome-level genome assemblies from representative species of three independently evolved seagrass lineages: Posidonia oceanica, Cymodocea nodosa, Thalassia testudinum and Zostera marina. We also include a draft genome of Potamogeton acutifolius, belonging to a freshwater sister lineage to Zosteraceae. All seagrass species share an ancient whole-genome triplication, while additional whole-genome duplications were uncovered for C. nodosa, Z. marina and P. acutifolius. Comparative analysis of selected gene families suggests that the transition from submerged-freshwater to submerged-marine environments mainly involved fine-tuning of multiple processes (such as osmoregulation, salinity, light capture, carbon acquisition and temperature) that all had to happen in parallel, probably explaining why adaptation to a marine lifestyle has been exceedingly rare. Major gene losses related to stomata, volatiles, defence and lignification are probably a consequence of the return to the sea rather than the cause of it. These new genomes will accelerate functional studies and solutions, as continuing losses of the ‘savannahs of the sea’ are of major concern in times of climate change and loss of biodiversity.

    Los Ecosistemas de Coral Mesofótico (MCEs, por sus siglas en inglés) representan la parte más profunda de los arrecifes de coral tropicales, con profundidades que van desde los 30 metros hasta más de 170 metros. A pesar de su importancia, los MCEs siguen siendo en gran parte inexplorados debido a los desafíos asociados con el acceso a estas profundidades. Sin embargo, la aplicación de métodos de Monitoreo Acústico Pasivo (PAM, por sus siglas en inglés) presenta un enfoque adecuado para estudiar las comunidades de peces dentro de estos hábitats únicos. En la Polinesia francesa, estudios recientes de PAM han revelado una mayor ocurrencia de sonidos de peces de modulación de frecuencia en los MCEs en comparación con los ambientes de arrecifes menos profundos. Este estudio tiene como objetivo mejorar aún más nuestra comprensión de los sonidos de los peces en los MCEs mediante el examen de sus patrones diurnos, centrándose específicamente en los dos sonidos de peces de modulación de frecuencia más abundantes que fueron registrados a profundidades de 60 metros y 120 metros en seis islas distintas de la Polinesia. Ambos tipos de sonidos ocurrieron predominantemente al comienzo y al final de los períodos nocturnos. Mesophotic coral ecosystems (MCEs) are the deepest part of tropical coral reefs, ranging from depths of 30 to over 170 m. Despite their significance, MCEs remain largely unexplored due to the challenges associated with accessing these depths. However, the application of passive acoustic monitoring methods (PAM) is a suitable approach for studying fish communities within these unique habitats. In French Polynesia, recent PAM studies have unveiled a higher occurrence of frequency-modulated fish sounds in MCEs than in shallower reef environments. This study aims to further enhance our understanding of fish sounds in MCEs by examining their diel patterns, focusing specifically on the two most abundant frequency-modulated fish sounds that were recorded at depths of 60 and 120 m at six Polynesian islands. Both sound types occurred predominantly during the beginning and the end of nocturnal periods. The presence and abundance of these sounds exhibited variation between the islands, highlighting potential regional disparities in vocal activity or the bathymetric distribution of the sound-producing species. By characterizing the diel cycles and bathymetric differences in relation to their geographical distribution, this study offers preliminary insights into identifying the potential sound-producing species.

    Available information and potential data gaps for non-fish marine organisms (cnidarians, crustaceans, echinoderms, molluscs, sponges, mammals, reptiles, and seabirds) covered by the global database SeaLifeBase were reviewed for eight marine ecosystems (Adriatic Sea, Aegean Sea, Baltic Sea, Bay of Biscay/Celtic Sea/Iberian Coast , Black Sea, North Sea, western Mediterranean Sea, Levantine Sea) across European Seas. The review of the SeaLifeBase dataset, which is based on published literature, analyzed information coverage for eight biological characteristics (diet, fecundity, maturity, length-weight relationships, spawning, growth, lifespan, and natural mortality). These characteristics are required for the development of ecosystem and ecological models to evaluate the status of marine resources and related fisheries. Our analyses revealed that information regarding these biological characteristics in the literature was far from complete across all studied areas. The level of available information was nonetheless reasonably good for sea turtles and moderate for marine mammals in some areas (Baltic Sea, Bay of Biscay/Celtic Sea/Iberian Coast , Black Sea, North Sea and western Mediterranean Sea). Further, seven of the areas have well-studied species in terms of information coverage for biological characteristics of some commercial species whereas threatened species are generally not well studied. Across areas, the most well-studied species are the cephalopod common cuttlefish ( Sepia officinalis) and the crustacean Norway lobster ( Nephrops norvegicus ). Overall, the information gap is narrowest for length-weight relationships followed by growth and maturity, and widest for fecundity and natural mortality. Based on these insights, we provide recommendations to prioritize species with insufficient or missing biological data that are common across the studied marine ecosystems and to address data deficiencies.     Molecular adsorption is the first important step of many surface-mediated chemical processes, from catalysis to lubrication. This phenomenon is controlled by physical/chemical interactions, which can be accurately described by first-principles calculations. Several computational tools have been developed to study molecular adsorption based on high throughput/automatized approaches in recent years. However, these tools can sometimes be over-sophisticated for non-expert users. Here we present Xsorb, a Python- based program for identifying the accurate adsorption energy and geometry of complex molecules on crystalline (reconstructed) surfaces. The program automatically samples the potential energy surface (PES) that describes the molecule-surface interaction by generating several adsorption configurations through symmetry operations. The set of the most representative ones is automatically identified through a fast pre-optimization scheme. Finally, the PES global minimum is identified through a full structural optimiza- tion process. We show the program capabilities through an example consisting of a hydrocarbon molecule, 1-hexene, adsorbed over the (110) surface of iron and the reconstructed (001) surface of diamond. This program, despite its conceptual simplicity, is very effective in reducing the computational workload usually associated with the creation and optimization of several adsorption configurations.

    This work aims to generate the data needed to set epidemiological cut-off values for minimum inhibitory concentration (MIC) and disc-diffusion zone measurements of Vibrio anguillarum. A total of 261 unique isolates were tested applying standard methods specifying incubation at 28 °C for 24-28h. Aggregated MIC distributions for a total of 247 isolates were determined in nine laboratories for eleven agents. Data aggregations of the disc zone for the ten agents analysed contained between 157 and 218 observations made by four to seven laboratories. Acceptable ranges for quality control (QC) reference strains were available for seven agents and the related multi-laboratory aggregated data were censored excluding the data of a laboratory that failed to meet QC requirements. Statistical methods were applied to calculate epidemiological cut-off values. Cut-off values for MIC data were calculated for florfenicol (≤1 µg/ml), gentamicin (≤4 µg/ml), oxytetracycline (≤0.25 µg/ml) and trimethoprim/sulfamethoxazole (≤0.125/2.38 µg/ml). The cut-off values for disc zone data were calculated for enrofloxacin (≥29 mm), florfenicol (≥27 mm), gentamicin (≥19 mm), oxolinic acid (≥24 mm), oxytetracycline (≥24 mm) and trimethoprim/sulfamethoxazole (≥26 mm). MIC and disc-diffusion zone data for the other agents where not supported by QC, thus yielding only provisional cut-off values (meropenem, ceftazidime). Regardless of whether QC is available or not, some of the aggregated MIC distributions (enrofloxacin, oxolinic acid), disc zone (sulfamethoxazole) and MIC and disc-diffusion distributions (ampicillin, chloramphenicol) did not meet the statistical requirements.     Investigations of population structuring in wild species are fundamental to complete the bigger picture defining their ecological and biological roles in the marine realm, to estimate their recovery capacity triggered by human disturbance and implement more efficient management strategies for fishery resources. The Blackspot Seabream (Pagellus bogaraveo, Brünnich 1768) is a commercially valuable deep-water fish highly exploited over past decades. Considering its exploitation status, deepening the knowledge of intraspecific variability, genetic diversity, and differentiation using high-performing molecular markers is considered an important step for a more effective stock assessment and fishery management. With one of the largest efforts conceived of and completed by countries overlooking the Atlantic and Mediterranean coasts in recent years, a total of 320 individuals were collected from different fishing grounds in the Mediterranean Sea and Atlantic Ocean and analysed using 29 microsatellite loci. We applied multiple statistical approaches to investigate the species’ connectivity and population structure across most of its described distribution area. Considering the incomplete knowledge regarding the migratory behaviour of adults, here we suggest the importance of egg and larval dispersal in sustaining the observed genetic connectivity on such a large geographical scale.

    Equine asthma is a common respiratory disease that may affect horses of any age. The diagnosis of severe equine asthma (SEA) (historically referred as recurrent airway obstruction or RAO) is based mainly on the history of the animal and clinical signs, which are further supported by the cytological examination of the bronchoalveolar lavage (BAL). This can also be helpful in monitoring the inflammation of the lower airways in response to environmental management and medication. The cytocentrifugated preparation is usually considered the method of choice for BAL cytological interpretation. The aim of this study was to compare the results in terms of differential cell counts (DCC) in BAL cytology performed on sedimented smears and cytocentrifugated preparations. To carry this out, 48 BAL samples were collected from six horses with SEA that were subjected to a process of exacerbation of the disease by environmental stimuli, which was later followed by the appropriate treatment. Each collected BAL fluid was equally divided into duplicate portions: one processed by cytocentrifugation and one by sediment smear from simple centrifugation. Cytologic examination of all BAL by both methods showed poor concordance in DCC, although it was still able to allow diagnostic recognition of severe lung neutrophilic disorders. These results suggest that sediment smear preparation, although remaining a useful method in general equine practice associated with clinical assessments in the diagnosis of SEA under conditions where there is no possibility of using a cytocentrifuge, cannot be considered a comparable alternative.

    Vector or reservoir species of three diseases of crustaceans listed in the Animal Health Law were identified based on evidence generated through an extensive literature review, to support a possible updating of Regulation (EU) 2018/1882. Crustacean species on or in which Taura syndrome virus (TSV), Yellow head virus (YHV) or White spot syndrome virus (WSSV) were identified, in the field or during experiments, were classified as reservoir species with different levels of certainty depending on the diagnostic tests used. Where experimental evidence indicated transmission of the pathogen from a studied species to another known susceptible species, the studied species was classified as vector species. Although the quantification of the risk of spread of the pathogens by the vectors or reservoir species was not part of the terms of reference, such risks do exist for the vector species, since transmission from infected vector species to susceptible species was proven. Where evidence for transmission from infected crustaceans was not found, these were defined as reservoirs. Nonetheless, the risk of the spread of the pathogens from infected reservoir species cannot be excluded. Evidence identifying conditions that may prevent transmission by vectors during transport was collected from scientific literature. It was concluded that it is very likely to almost certain (90–100%) that WSSV, TSV and YHV will remain infective at any possible transport condition.     The ability to gather genetic information using DNA metabarcoding of bulk samples obtained directly from the environment is crucial to determine biodiversity baselines and understand population dynamics in the marine realm. While DNA metabarcoding is effective in evaluating biodiversity at community level, genetic patterns within species are often concealed in metabarcoding studies and overlooked for marine invertebrates. In the present study, we implement recently developed bioinformatics tools to investigate intraspecific genetic variability for invertebrate taxa in the Mediterranean Sea. Using metabarcoding samples from Autonomous Reef Monitoring Structures (ARMS) deployed in three locations, we present haplotypes and diversity estimates for 145 unique species. While overall genetic diversity was low, we identified several species with high diversity records and potential cryptic lineages. Further, we emphasize the spatial scale of genetic variability, which was observed from locations to individual sampling units (ARMS). We carried out a population genetic analysis of several important yet understudied species, which highlights the current knowledge gap concerning intraspecific genetic patterns for the target taxa in the Mediterranean basin.
