    Oceanic very short-lived substances (VSLSs), such as bromoform (CHBr3), contribute to stratospheric halogen loading and, thus, to ozone depletion. However, the amount, timing, and region of bromine delivery to the stratosphere through one of the main entrance gates, the Indian summer monsoon circulation, are still uncertain. In this study, we created two bromoform emission inventories with monthly resolution for the tropical Indian Ocean and west Pacific based on new in situ bromoform measurements and novel ocean biogeochemistry modeling. The mass transport and atmospheric mixing ratios of bromoform were modeled for the year 2014 with the particle dispersion model FLEXPART driven by ERA-Interim reanalysis. We compare results between two emission scenarios: (1) monthly averaged and (2) annually averaged emissions. Both simulations reproduce the atmospheric distribution of bromoform from ship- and aircraft-based observations in the boundary layer and upper troposphere above the Indian Ocean reasonably well. Using monthly resolved emissions, the main oceanic source regions for the stratosphere include the Arabian Sea and Bay of Bengal in boreal summer and the tropical west Pacific Ocean in boreal winter. The main stratospheric injection in boreal summer occurs over the southern tip of India associated with the high local oceanic sources and strong convection of the summer monsoon. In boreal winter more bromoform is entrained over the west Pacific than over the Indian Ocean. The annually averaged stratospheric injection of bromoform is in the same range whether using monthly averaged or annually averaged emissions in our Lagrangian calculations. However, monthly averaged emissions result in the highest mixing ratios within the Asian monsoon anticyclone in boreal summer and above the central Indian Ocean in boreal winter, while annually averaged emissions display a maximum above the west Indian Ocean in boreal spring. In the Asian summer monsoon anticyclone bromoform atmospheric mixing ratios vary by up to 50 % between using monthly averaged and annually averaged oceanic emissions. Our results underline that the seasonal and regional stratospheric bromine injection from the tropical Indian Ocean and west Pacific critically depend on the seasonality and spatial distribution of the VSLS emissions.

    Ants, like many other animals, use visual memory to follow extended routes through complex environments, but it is unknown how their small brains implement this capability. The mushroom body neuropils have been identified as a crucial memory circuit in the insect brain, but their function has mostly been explored for simple olfactory association tasks. We show that a spiking neural model of this circuit originally developed to describe fruitfly (Drosophila melanogaster) olfactory association, can also account for the ability of desert ants (Cataglyphis velox) to rapidly learn visual routes through complex natural environments. We further demonstrate that abstracting the key computational principles of this circuit, which include one-shot learning of sparse codes, enables the theoretical storage capacity of the ant mushroom body to be estimated at hundreds of independent images. Author Summary We propose a model based directly on insect neuroanatomy that is able to account for the route following capabilities of ants. We show this mushroom body circuit has the potential to store a large number of images, generated in a realistic simulation of an ant traversing a route, and to distinguish previously stored images from highly similar images generated when looking in the wrong direction. It can thus control successful recapitulation of routes under ecologically valid test conditions.

    Endozoicomonas bacteria are generally beneficial symbionts of diverse marine invertebrates including reef-building corals, sponges, sea squirts, sea slugs, molluscs, and Bryozoans. In contrast, the recently reported Ca. Endozoicomonas cretensis was identified as a vertebrate pathogen, causing epitheliocystis in fish larvae resulting in massive mortality. Here, we described the Ca. E. cretensis draft genome, currently undergoing genome decay as evidenced by massive insertion sequence (IS element) expansion and pseudogene formation. Many of the insertion sequences are also predicted to carry outward-directed promoters, implying that they may be able to modulate the expression of neighbouring coding sequences (CDSs). Comparative genomic analysis has revealed many Ca. E. cretensis-specific CDSs, phage integration and novel gene families. Potential virulence related CDSs and machineries were identified in the genome, including secretion systems and related effector proteins, and systems related to biofilm formation and directed cell movement. Mucin degradation would be of importance to a fish pathogen, and many candidate CDSs associated with this pathway have been identified. The genome may reflect a bacterium in the process of changing niche from symbiont to pathogen, through expansion of virulence genes and some loss of metabolic capacity.     Groundwater seepage leads to the formation of theater-headed valleys (THVs) in unconsolidated sediments. In bedrock, the role of groundwater in THV development remains disputed. Here, we integrate field and remote-sensing observations from Gnejna Valley (Maltese Islands) with numerical modeling to demonstrate that groundwater seepage can be the main driver of THV formation in jointed limestone overlying clays. The inferred erosion mechanisms entail (1) widening of joints and fractures by fluid pressure and dissolution and (2) creeping of an underlying clay layer, which lead to slope failure at the valley head and its upslope retreat. The latter is slower than the removal of the talus by creep and sliding on the valley bed. The location and width of THVs are controlled by the location of the master fault and the extent of the damage zone, respectively. The variability of seepage across the fault zone determines the shape of the valley head, with an exponential decrease in seepage away from the fault giving rise to a theater-shaped head that best matches that of Gnejna Valley. Our model may explain the formation of THVs by groundwater in jointed, strong-over-weak chemical sedimentary lithologies, particularly in arid terrestrial settings. peer-reviewed

    Abstract Pollution with microplastics has become an environmental concern worldwide. Yet, little information is available on the distribution of microplastics in lakes. Lake Ziway is one of the largest lakes in Ethiopia and is known for its fishing and drinking water supply. This study aims to examine the distribution of plastic particles, of all sizes (micro- and small macro-plastics) in four of the major fish species of the lake and in its shoreline sediment. The gastrointestinal tracts analysis showed that 35% of the sampled fishes ingested plastic particles. The median number of particles per fish was 4 (range 1–26). Benthic (Clarias gariepinus) and benthopelagic (Cyprinus carpio and Carassius carassius) fish species were found to contain a significantly higher number of plastic particles in comparison to the planktivorous fish species (Oreochromis niloticus). More fishes ingested plastic particles in the wet compared to the dry season. The maximum plastic size (40 mm fibre) was found in C. carpio. Estimated median mass of plastic particles in fish was 0.07 (0.0002–385.2) mg/kg_ww. Fish and sediment samples close to known potential sources of plastic particles had a higher plastic ingestion frequency (52% of the fish) and higher plastic concentration compared to the other parts of the lake. The median count and mass of plastic particles measured in sediment of the lake were 30,000 (400–124,000) particles/m3 and 764 (0.05–36,233) mg/kg_dw, respectively, the upper limits of which exceed known effect thresholds. Attenuated total reflection (ATR) - Fourier-transform infrared (FTIR) spectroscopy showed that polypropylene, polyethylene and alkyd-varnish were the dominant polymers in fishes and in sediment. The plastic particles size distributions were Log-linear and were identical for plastic particles found in fish and in sediment, suggesting strong benthic-pelagic coupling of plastic particles transfer.

    Oceanic dissolved organic carbon (DOC) is an important carbon pool, similar in magnitude to atmospheric CO2, but the fate of its oldest forms is not well understood1, 2. Hot hydrothermal circulation may facilitate the degradation of otherwise un-reactive dissolved organic matter, playing an important role in the long-term global carbon cycle. The oldest, most recalcitrant forms of DOC, which make up most of oceanic DOC, can be recovered by solid-phase extraction. Here we present measurements of solid-phase extractable DOC from samples collected between 2009 and 2013 at seven vent sites in the Atlantic, Pacific and Southern oceans, along with magnesium concentrations, a conservative tracer of water circulation through hydrothermal systems. We find that magnesium and solid-phase extractable DOC concentrations are correlated, suggesting that solid-phase extractable DOC is almost entirely lost from solution through mineralization or deposition during circulation through hydrothermal vents with fluid temperatures of 212–401 °C. In laboratory experiments, where we heated samples to 380 °C for four days, we found a similar removal efficiency. We conclude that thermal degradation alone can account for the loss of solid-phase extractable DOC in natural hydrothermal systems, and that its maximum lifetime is constrained by the timescale of hydrothermal cycling, at about 40 million years3.

    International audience; As we move towards shipboard-underway and automated systems for monitoring water quality and assessing ecological status, there is a need to evaluate how effective the existing monitoring systems are, and how we could improve them. Considering the existing limitations for processing numerous and complex data series generated from automated systems, and because of processes involved in phytoplankton blooms, this paper proposes a data-driven evaluation of an unsupervised classifier to optimize the way we track phytoplankton, including harmful algal blooms (HABs), and to identify the main associated hydrological conditions. We used in situ data from a portable flow-through automatic measuring system coupled with a multi-fixed-wavelength fluorometer implemented in the eastern English Channel during a bloom of Phaeocystis globosa (high biomass, non-toxic HAB species). This combination of technologies allowed high resolution online hydrographical and biological measurements, including spectral fluorescence as a means of quantifying phytoplankton biomass and simplifying the phytoplankton community structure inference. An unsupervised spectral clustering method was applied to this multi-parameter high-resolution time series, which allowed discrimination under near real-time of 6 to 33 contrasting water masses based on their abiotic and biotic characteristics. In addition, areas subject to extreme events such as HABs could be precisely identified, so controlling factors or their direct and indirect effects could be hierarchized. Considering the benefits and limitations of such a strategy, future applications of such methods will be important in the context of implementing the Marine Strategy Framework Directive.

    Plant populations in fragmented ecosystems rely largely on internal dispersal by animals. To unravel the mechanisms underlying this mode of dispersal, an increasing number of experimental feeding studies is carried out. However, while physical activity is known to affect vertebrate digestive processes, almost all current knowledge on mechanisms of internal seed dispersal has been obtained from experiments with resting animals. We investigated how physical activity of the mallard Anas platyrhynchos, probably the quantitatively most important biotic dispersal agent in aquatic habitats in the entire Northern Hemisphere, affects gut passage survival and retention time of ingested plant seeds. We fed seeds of nine common wetland plants to mallards trained to subsequently swim for six hours in a flume tank at different swimming speeds (activity levels). We compared gut passage survival and retention times of seeds against a control treatment with mallards resting in a conventional dry cage. Intact gut passage of seeds increased significantly with mallard activity (up to 80% in the fastest swimming treatment compared to the control), identifying reduced digestive efficiency due to increased metabolic rates as a mechanism enhancing the dispersal potential of ingested seeds. Gut passage speed was modestly accelerated (13% on average) by increased mallard activity, an effect partly obscured by the interaction between seed retention time and probability of digestion. Gut passage acceleration will be more pronounced in digestion‐resilient seed species, thereby modulating their dispersal distances. Our findings imply that seed dispersal potential by mallards calculated from previous experiments with resting birds is highly underestimated, while dispersal distances may be overestimated for some plant species. Similar effects of physical activity on digestive efficiency of mammals suggests that endozoochorous dispersal of plant seeds by vertebrates is more effective and plays a quantitatively more important ecological role in both terrestrial and aquatic ecosystems than previously thought.

    Mission Microbiomes Leg 8 took place between Salvador de Bahia and Rio de Janeiro, Brazil. It corresponded to the first AtlantECO “Biodiscovery” leg, the first case Study on "Molecular Bioprospecting" of the mission. The two principal objectives of this leg were 1) to augment plankton biodiversity discovery through replicated omics samplings, and 2) to enable the potential discovery of new bioproducts & chemicals for industrial applications with high socio-economic value, such as new ways to produce pharmaceutical products or natural enzymes able to digest complex molecules such as pollutants or plastics. Given the bioprospecting focus of this leg, sampling stations were all located within international waters, along the Vitória-Trindade Chain (VTC) consisting of 11 heterogeneous seamounts. Due to this location, an additional objective of this leg was 3) to produce samples potentially also valuable for the H2020 EU-funded All-Atlantic sister project iAtlantic (Integrated Assessment of Atlantic Marine Ecosystems in Space and Time), which overall goal is to measure the impact of climate change on the Atlantic, and notably on deep-sea corals of the VTC seamounts. In line with these objectives, the main questions we wish to address are: a) Are we under-sampling the functional and taxonomic biodiversity of marine microbiomes? What are the “rare” species? (Is everything everywhere?); b) What is the nutrient/light dynamics of a DCM? Is the DCM a vertically homogeneous feature or is it made of vertically separated niches? and c) What are the pelagic microbiomes associated with deep coral reefs? Can we characterize the vertical connectivity between the pelagic microbiomes and deep-sea corals (e.g., downward export of organic matter, using a genomic signature)? What is the survival of coral larvae in the pelagic ecosystem?

    Oceanic very short-lived substances (VSLSs), such as bromoform (CHBr3), contribute to stratospheric halogen loading and, thus, to ozone depletion. However, the amount, timing, and region of bromine delivery to the stratosphere through one of the main entrance gates, the Indian summer monsoon circulation, are still uncertain. In this study, we created two bromoform emission inventories with monthly resolution for the tropical Indian Ocean and west Pacific based on new in situ bromoform measurements and novel ocean biogeochemistry modeling. The mass transport and atmospheric mixing ratios of bromoform were modeled for the year 2014 with the particle dispersion model FLEXPART driven by ERA-Interim reanalysis. We compare results between two emission scenarios: (1) monthly averaged and (2) annually averaged emissions. Both simulations reproduce the atmospheric distribution of bromoform from ship- and aircraft-based observations in the boundary layer and upper troposphere above the Indian Ocean reasonably well. Using monthly resolved emissions, the main oceanic source regions for the stratosphere include the Arabian Sea and Bay of Bengal in boreal summer and the tropical west Pacific Ocean in boreal winter. The main stratospheric injection in boreal summer occurs over the southern tip of India associated with the high local oceanic sources and strong convection of the summer monsoon. In boreal winter more bromoform is entrained over the west Pacific than over the Indian Ocean. The annually averaged stratospheric injection of bromoform is in the same range whether using monthly averaged or annually averaged emissions in our Lagrangian calculations. However, monthly averaged emissions result in the highest mixing ratios within the Asian monsoon anticyclone in boreal summer and above the central Indian Ocean in boreal winter, while annually averaged emissions display a maximum above the west Indian Ocean in boreal spring. In the Asian summer monsoon anticyclone bromoform atmospheric mixing ratios vary by up to 50 % between using monthly averaged and annually averaged oceanic emissions. Our results underline that the seasonal and regional stratospheric bromine injection from the tropical Indian Ocean and west Pacific critically depend on the seasonality and spatial distribution of the VSLS emissions.

    Ants, like many other animals, use visual memory to follow extended routes through complex environments, but it is unknown how their small brains implement this capability. The mushroom body neuropils have been identified as a crucial memory circuit in the insect brain, but their function has mostly been explored for simple olfactory association tasks. We show that a spiking neural model of this circuit originally developed to describe fruitfly (Drosophila melanogaster) olfactory association, can also account for the ability of desert ants (Cataglyphis velox) to rapidly learn visual routes through complex natural environments. We further demonstrate that abstracting the key computational principles of this circuit, which include one-shot learning of sparse codes, enables the theoretical storage capacity of the ant mushroom body to be estimated at hundreds of independent images. Author Summary We propose a model based directly on insect neuroanatomy that is able to account for the route following capabilities of ants. We show this mushroom body circuit has the potential to store a large number of images, generated in a realistic simulation of an ant traversing a route, and to distinguish previously stored images from highly similar images generated when looking in the wrong direction. It can thus control successful recapitulation of routes under ecologically valid test conditions.

    Endozoicomonas bacteria are generally beneficial symbionts of diverse marine invertebrates including reef-building corals, sponges, sea squirts, sea slugs, molluscs, and Bryozoans. In contrast, the recently reported Ca. Endozoicomonas cretensis was identified as a vertebrate pathogen, causing epitheliocystis in fish larvae resulting in massive mortality. Here, we described the Ca. E. cretensis draft genome, currently undergoing genome decay as evidenced by massive insertion sequence (IS element) expansion and pseudogene formation. Many of the insertion sequences are also predicted to carry outward-directed promoters, implying that they may be able to modulate the expression of neighbouring coding sequences (CDSs). Comparative genomic analysis has revealed many Ca. E. cretensis-specific CDSs, phage integration and novel gene families. Potential virulence related CDSs and machineries were identified in the genome, including secretion systems and related effector proteins, and systems related to biofilm formation and directed cell movement. Mucin degradation would be of importance to a fish pathogen, and many candidate CDSs associated with this pathway have been identified. The genome may reflect a bacterium in the process of changing niche from symbiont to pathogen, through expansion of virulence genes and some loss of metabolic capacity.     Groundwater seepage leads to the formation of theater-headed valleys (THVs) in unconsolidated sediments. In bedrock, the role of groundwater in THV development remains disputed. Here, we integrate field and remote-sensing observations from Gnejna Valley (Maltese Islands) with numerical modeling to demonstrate that groundwater seepage can be the main driver of THV formation in jointed limestone overlying clays. The inferred erosion mechanisms entail (1) widening of joints and fractures by fluid pressure and dissolution and (2) creeping of an underlying clay layer, which lead to slope failure at the valley head and its upslope retreat. The latter is slower than the removal of the talus by creep and sliding on the valley bed. The location and width of THVs are controlled by the location of the master fault and the extent of the damage zone, respectively. The variability of seepage across the fault zone determines the shape of the valley head, with an exponential decrease in seepage away from the fault giving rise to a theater-shaped head that best matches that of Gnejna Valley. Our model may explain the formation of THVs by groundwater in jointed, strong-over-weak chemical sedimentary lithologies, particularly in arid terrestrial settings. peer-reviewed

    Abstract Pollution with microplastics has become an environmental concern worldwide. Yet, little information is available on the distribution of microplastics in lakes. Lake Ziway is one of the largest lakes in Ethiopia and is known for its fishing and drinking water supply. This study aims to examine the distribution of plastic particles, of all sizes (micro- and small macro-plastics) in four of the major fish species of the lake and in its shoreline sediment. The gastrointestinal tracts analysis showed that 35% of the sampled fishes ingested plastic particles. The median number of particles per fish was 4 (range 1–26). Benthic (Clarias gariepinus) and benthopelagic (Cyprinus carpio and Carassius carassius) fish species were found to contain a significantly higher number of plastic particles in comparison to the planktivorous fish species (Oreochromis niloticus). More fishes ingested plastic particles in the wet compared to the dry season. The maximum plastic size (40 mm fibre) was found in C. carpio. Estimated median mass of plastic particles in fish was 0.07 (0.0002–385.2) mg/kg_ww. Fish and sediment samples close to known potential sources of plastic particles had a higher plastic ingestion frequency (52% of the fish) and higher plastic concentration compared to the other parts of the lake. The median count and mass of plastic particles measured in sediment of the lake were 30,000 (400–124,000) particles/m3 and 764 (0.05–36,233) mg/kg_dw, respectively, the upper limits of which exceed known effect thresholds. Attenuated total reflection (ATR) - Fourier-transform infrared (FTIR) spectroscopy showed that polypropylene, polyethylene and alkyd-varnish were the dominant polymers in fishes and in sediment. The plastic particles size distributions were Log-linear and were identical for plastic particles found in fish and in sediment, suggesting strong benthic-pelagic coupling of plastic particles transfer.

    Oceanic dissolved organic carbon (DOC) is an important carbon pool, similar in magnitude to atmospheric CO2, but the fate of its oldest forms is not well understood1, 2. Hot hydrothermal circulation may facilitate the degradation of otherwise un-reactive dissolved organic matter, playing an important role in the long-term global carbon cycle. The oldest, most recalcitrant forms of DOC, which make up most of oceanic DOC, can be recovered by solid-phase extraction. Here we present measurements of solid-phase extractable DOC from samples collected between 2009 and 2013 at seven vent sites in the Atlantic, Pacific and Southern oceans, along with magnesium concentrations, a conservative tracer of water circulation through hydrothermal systems. We find that magnesium and solid-phase extractable DOC concentrations are correlated, suggesting that solid-phase extractable DOC is almost entirely lost from solution through mineralization or deposition during circulation through hydrothermal vents with fluid temperatures of 212–401 °C. In laboratory experiments, where we heated samples to 380 °C for four days, we found a similar removal efficiency. We conclude that thermal degradation alone can account for the loss of solid-phase extractable DOC in natural hydrothermal systems, and that its maximum lifetime is constrained by the timescale of hydrothermal cycling, at about 40 million years3.

    International audience; As we move towards shipboard-underway and automated systems for monitoring water quality and assessing ecological status, there is a need to evaluate how effective the existing monitoring systems are, and how we could improve them. Considering the existing limitations for processing numerous and complex data series generated from automated systems, and because of processes involved in phytoplankton blooms, this paper proposes a data-driven evaluation of an unsupervised classifier to optimize the way we track phytoplankton, including harmful algal blooms (HABs), and to identify the main associated hydrological conditions. We used in situ data from a portable flow-through automatic measuring system coupled with a multi-fixed-wavelength fluorometer implemented in the eastern English Channel during a bloom of Phaeocystis globosa (high biomass, non-toxic HAB species). This combination of technologies allowed high resolution online hydrographical and biological measurements, including spectral fluorescence as a means of quantifying phytoplankton biomass and simplifying the phytoplankton community structure inference. An unsupervised spectral clustering method was applied to this multi-parameter high-resolution time series, which allowed discrimination under near real-time of 6 to 33 contrasting water masses based on their abiotic and biotic characteristics. In addition, areas subject to extreme events such as HABs could be precisely identified, so controlling factors or their direct and indirect effects could be hierarchized. Considering the benefits and limitations of such a strategy, future applications of such methods will be important in the context of implementing the Marine Strategy Framework Directive.

    Plant populations in fragmented ecosystems rely largely on internal dispersal by animals. To unravel the mechanisms underlying this mode of dispersal, an increasing number of experimental feeding studies is carried out. However, while physical activity is known to affect vertebrate digestive processes, almost all current knowledge on mechanisms of internal seed dispersal has been obtained from experiments with resting animals. We investigated how physical activity of the mallard Anas platyrhynchos, probably the quantitatively most important biotic dispersal agent in aquatic habitats in the entire Northern Hemisphere, affects gut passage survival and retention time of ingested plant seeds. We fed seeds of nine common wetland plants to mallards trained to subsequently swim for six hours in a flume tank at different swimming speeds (activity levels). We compared gut passage survival and retention times of seeds against a control treatment with mallards resting in a conventional dry cage. Intact gut passage of seeds increased significantly with mallard activity (up to 80% in the fastest swimming treatment compared to the control), identifying reduced digestive efficiency due to increased metabolic rates as a mechanism enhancing the dispersal potential of ingested seeds. Gut passage speed was modestly accelerated (13% on average) by increased mallard activity, an effect partly obscured by the interaction between seed retention time and probability of digestion. Gut passage acceleration will be more pronounced in digestion‐resilient seed species, thereby modulating their dispersal distances. Our findings imply that seed dispersal potential by mallards calculated from previous experiments with resting birds is highly underestimated, while dispersal distances may be overestimated for some plant species. Similar effects of physical activity on digestive efficiency of mammals suggests that endozoochorous dispersal of plant seeds by vertebrates is more effective and plays a quantitatively more important ecological role in both terrestrial and aquatic ecosystems than previously thought.

    Mission Microbiomes Leg 8 took place between Salvador de Bahia and Rio de Janeiro, Brazil. It corresponded to the first AtlantECO “Biodiscovery” leg, the first case Study on "Molecular Bioprospecting" of the mission. The two principal objectives of this leg were 1) to augment plankton biodiversity discovery through replicated omics samplings, and 2) to enable the potential discovery of new bioproducts & chemicals for industrial applications with high socio-economic value, such as new ways to produce pharmaceutical products or natural enzymes able to digest complex molecules such as pollutants or plastics. Given the bioprospecting focus of this leg, sampling stations were all located within international waters, along the Vitória-Trindade Chain (VTC) consisting of 11 heterogeneous seamounts. Due to this location, an additional objective of this leg was 3) to produce samples potentially also valuable for the H2020 EU-funded All-Atlantic sister project iAtlantic (Integrated Assessment of Atlantic Marine Ecosystems in Space and Time), which overall goal is to measure the impact of climate change on the Atlantic, and notably on deep-sea corals of the VTC seamounts. In line with these objectives, the main questions we wish to address are: a) Are we under-sampling the functional and taxonomic biodiversity of marine microbiomes? What are the “rare” species? (Is everything everywhere?); b) What is the nutrient/light dynamics of a DCM? Is the DCM a vertically homogeneous feature or is it made of vertically separated niches? and c) What are the pelagic microbiomes associated with deep coral reefs? Can we characterize the vertical connectivity between the pelagic microbiomes and deep-sea corals (e.g., downward export of organic matter, using a genomic signature)? What is the survival of coral larvae in the pelagic ecosystem?
