    Ecological intensification is a new concept in agriculture that addresses the double challenge of maintaining a level of production sufficient to support needs of human populations and respecting the environment in order to conserve the natural world and human quality of life. This article adapts this concept to fish farming using agroecological principles and the ecosystem services framework. The method was developed from the study of published literature and applications at four study sites chosen for their differences in production intensity: polyculture ponds in France, integrated pig and pond polyculture in Brazil, the culture of striped catfish in Indonesia and a recirculating salmon aquaculture system in France. The study of stakeholders' perceptions of ecosystem services combined with environmental assessment through Life Cycle Assessment and Emergy accounting allowed development of an assessment tool that was used as a basis for co-building evolution scenarios. From this experience, ecological intensifica-tion of aquaculture was defined as the use of ecological processes and functions to increase productivity, strengthen ecosystem services and decrease disservices. It is based on aquaecosystem and biodiversity management and the use of local and traditional knowledge. Expected consequences for farming systems consist of greater autonomy, efficiency and better integration into their surrounding territories. Ecological intensification requires territorial governance and helps improve it from a sustainable development perspective. International audience

    It is a golden age for animal movement studies and so an opportune time to assess priorities for future work. We assembled 40 experts to identify key questions in this field, focussing on marine megafauna, which include a broad range of birds, mammals, reptiles, and fish. Research on these taxa has both underpinned many of the recent technical developments and led to fundamental discoveries in the field. We show that the questions have broad applicability to other taxa, including terrestrial animals, flying insects, and swimming invertebrates, and, as such, this exercise provides a useful roadmap for targeted deployments and data syntheses that should advance the field of movement ecology.     Summary Data‐rich restoration experiments offer opportunities to test the ability of bioassessment tools, such as those currently used to assess the ‘ecological status’ of waterbodies targeted by the European Water Framework Directive, to detect observed ecological changes. Minimum flow increases in four regulated reaches of the French Rhône River modified the invertebrate and fish communities in a predictable way, as detailed in other articles of this Special Issue. We tested the ability of several fish and macroinvertebrate metrics currently used in bioassessment to detect these changes. In addition, we considered changes in metrics that are expected to respond specifically to flow increase. These metrics were related to the habitat requirements of species, the ecological specialisation of communities and the abundance of macroinvertebrate functional groups (seen as surrogates for ecosystem attributes). For invertebrate communities, bioassessment metrics based on richness had equivocal responses to restoration and the Potamon‐Type Index demonstrated no or contradictory responses to restoration. The French biotic index was not sensitive to restoration and instead depicted spatial differences in biological quality. For fish communities, the French fish index was marginally sensitive in the reach with the largest minimum flow increase and some of its metrics were sensitive in other reaches. Contrasting with commonly used bioassessment indices and metrics, several metrics related to habitat requirements appropriately indicated the observed changes in community structure. Large flow changes increased the proportion of fish and macroinvertebrate individuals with preferences for midstream habitats, fast currents, deep waters and/or coarse substrates. However, these changes did not translate into the expected increase in ecological specialisation. In addition, functional metrics indicated that restoration led to higher proportions of grazers and higher availability of suspended food for filtering collectors, suggesting a return to the ecological conditions of a large river. The mixed and potentially contradictory responses of the different metrics confirm the difficulty of establishing benchmarks for ecological indicators in large‐regulated rivers and the need to design appropriate bioassessment metrics.

    Estuaries are essential fish habitats because they provide nursery grounds for a number of marine species. Previous studies in the Bay of Vilaine (part of the Bay of Biscay, France) have underlined the estuarine dependence of juvenile common sole (Solea solea, L) and shown that the extent of sole nursery grounds was positively influenced by the variability of the river flow. In the present study, stable carbon and nitrogen isotopes were used to describe the trophic network until the young-of-the-year sole and to compare interannual variations in the dominant trophic pathways in the sole nursery areas in this bay. Particulate organic matter (POM), sediment organic matter (SOM), microphytobenthos, benthic invertebrate sole prey and young-of-the-year common sole were collected during the summer over 4 years characterised by contrasting river discharges. POM isotopic signatures were used to identify the origins of nutrient and organic matter assimilated into the estuarine food web through benthic organisms to juvenile common sole. Interannual spatial variations were found in the POM carbon stable isotope signatures, with the importance of these variations depending on the interannual fluctuations of the river flow. Moreover, the spatio-temporal variability of this POM isotopic signature was propagated along the food webs up to juvenile sole, confirming the central role of river discharge and terrigeneous subsidy input in the estuarine benthic food web in determining the size of the sole nursery habitat.     AbstractLinking population genetic variation to the spatial heterogeneity of the environment is of fundamental interest to evolutionary biology and ecology, in particular when phenotypic differences between populations are observed at biologically small spatial scales. Here, we applied restriction‐site associated DNA sequencing (RAD‐Seq) to test whether phenotypically differentiated populations of wild blue tits (Cyanistes caeruleus) breeding in a highly heterogeneous environment exhibit genetic structure related to habitat type. Using 12 106 SNPs in 197 individuals from deciduous and evergreen oak woodlands, we applied complementary population genomic analyses, which revealed that genetic variation is influenced by both geographical distance and habitat type. A fine‐scale genetic differentiation supported by genome‐ and transcriptome‐wide analyses was found within Corsica, between two adjacent habitats where blue tits exhibit marked differences in breeding time while nesting < 6 km apart. Using redundancy analysis (RDA), we show that genomic variation remains associated with habitat type when controlling for spatial and temporal effects. Finally, our results suggest that the observed patterns of genomic differentiation were not driven by a small proportion of highly differentiated loci, but rather emerged through a process such as habitat choice, which reduces gene flow between habitats across the entire genome. The pattern of genomic isolation‐by‐environment closely matches differentiation observed at the phenotypic level, thereby offering significant potential for future inference of phenotype‐genotype associations in a heterogeneous environment.

    Particulate optical backscattering (bbp) is a crucial parameter for the study of ocean biology and oceanic carbon estimations. In this work, bbp retrieval, by the quasi-analytical algorithm (QAA), is assessed using a large in situ database of matched bbp and remote-sensing reflectance (Rrs). The QAA is also applied to satellite Rrs (ESA OC-CCI project) as well, after their validation against in situ Rrs. Additionally, the effect of Raman Scattering on QAA retrievals is studied. Results show negligible biases above random noise when QAA-derived bbp is compared to in situ bbp. In addition, Rrs from the CCI archive shows good agreement with in situ data. The QAA’s functional form of spectral backscattering slope, as derived from in situ radiometry, is validated. Finally, we show the importance of correcting for Raman Scattering over clear waters prior to semi-analytical retrieval. Overall, this work demonstrates the high efficiency of QAA in the bbp detection in case of both in situ and ocean color data, but it also highlights the necessity to increase the number of observations that are severely under-sampled in respect to others environmental parameters.

    Near-shore and direct groundwater inputs are frequently omitted from nutrient budgets of coastal lagoons. This study investigated groundwater-driven dissolved inorganic nitrogen (DIN) inputs from an alluvial aquifer to the hypertrophic Or lagoon, with a focus on the Salaison River. Piezometric contours revealed that the Salaison hydrogeological catchment is 42% bigger than the surface watershed and hydraulic gradients suggest significant groundwater discharge all along the stream. Hydrograph separation of the water flow at a gauging station located 3 km upstream from the Or lagoon combined with DIN historical data enabled to estimate that groundwater-driven DIN inputs account for 81–87% of the annual total DIN inputs to the stream upstream from the gauging station. A radon mass balance was performed for the hydrological cycle 2017–2018 to estimate groundwater inflow into the downstream part of the stream. Results showed that (1) DIN fluxes increased by a factor 1.1 to 2.3 between the gauging station and the Salaison outlet, (2) the increase in DIN was due to two groundwater-fed canals and to groundwater discharge along the stream, the latter represented 63–78% of the water flow. This study thus highlights the significance of groundwater driven DIN inputs into the Salaison River, which account for 90% of the annual DIN inputs. This is particularly true in the downstream part of the river, which, on averages, supplies 48% of total DIN inputs to the river. These downstream DIN inputs into the Or lagoon were previously not taken into account in the management of this and other Mediterranean lagoons. The inputs will probably affect restoration processes for many years due to their residence time in the aquifer. This study throws light on a rarely documented source of ‘very-nearshore’ groundwater discharge to coastal streams in water and nutrient budgets of coastal zone ecosystems. International audience

    Bats and birds are key providers of ecosystem services in forests. How climate and habitat jointly shape their communities is well studied, but whether biotic predictors from other trophic levels may improve bird and bat diversity models is less known, especially across large bioclimatic gradients. Here, we achieved multi-taxa surveys in 209 mature forests replicated in six European countries from Spain to Finland, to investigate the importance of biotic predictors (i.e. the abundance or activity of defoliating insects, spiders, earthworms and wild ungulates) for bat and bird taxonomic and functional diversity. We found that nine out of 12 bird and bat diversity metrics were best explained when biotic factors were added to models including climate and habitat variables, with a mean gain in explained variance of 38% for birds and 15% for bats. Tree functional diversity was the most important habitat predictor for birds, while bats responded more to understorey structure. The best biotic predictors for birds were spider abundance and defoliating insect activity, while only bat functional evenness responded positively to insect herbivory. Accounting for potential biotic interactions between bats, birds and other taxa of lower trophic levels will help to understand how environmental changes along large biogeographical gradients affect higher-level predator diversity in forest ecosystems.

    Ecological intensification is a new concept in agriculture that addresses the double challenge of maintaining a level of production sufficient to support needs of human populations and respecting the environment in order to conserve the natural world and human quality of life. This article adapts this concept to fish farming using agroecological principles and the ecosystem services framework. The method was developed from the study of published literature and applications at four study sites chosen for their differences in production intensity: polyculture ponds in France, integrated pig and pond polyculture in Brazil, the culture of striped catfish in Indonesia and a recirculating salmon aquaculture system in France. The study of stakeholders' perceptions of ecosystem services combined with environmental assessment through Life Cycle Assessment and Emergy accounting allowed development of an assessment tool that was used as a basis for co-building evolution scenarios. From this experience, ecological intensifica-tion of aquaculture was defined as the use of ecological processes and functions to increase productivity, strengthen ecosystem services and decrease disservices. It is based on aquaecosystem and biodiversity management and the use of local and traditional knowledge. Expected consequences for farming systems consist of greater autonomy, efficiency and better integration into their surrounding territories. Ecological intensification requires territorial governance and helps improve it from a sustainable development perspective. International audience

    It is a golden age for animal movement studies and so an opportune time to assess priorities for future work. We assembled 40 experts to identify key questions in this field, focussing on marine megafauna, which include a broad range of birds, mammals, reptiles, and fish. Research on these taxa has both underpinned many of the recent technical developments and led to fundamental discoveries in the field. We show that the questions have broad applicability to other taxa, including terrestrial animals, flying insects, and swimming invertebrates, and, as such, this exercise provides a useful roadmap for targeted deployments and data syntheses that should advance the field of movement ecology.     Summary Data‐rich restoration experiments offer opportunities to test the ability of bioassessment tools, such as those currently used to assess the ‘ecological status’ of waterbodies targeted by the European Water Framework Directive, to detect observed ecological changes. Minimum flow increases in four regulated reaches of the French Rhône River modified the invertebrate and fish communities in a predictable way, as detailed in other articles of this Special Issue. We tested the ability of several fish and macroinvertebrate metrics currently used in bioassessment to detect these changes. In addition, we considered changes in metrics that are expected to respond specifically to flow increase. These metrics were related to the habitat requirements of species, the ecological specialisation of communities and the abundance of macroinvertebrate functional groups (seen as surrogates for ecosystem attributes). For invertebrate communities, bioassessment metrics based on richness had equivocal responses to restoration and the Potamon‐Type Index demonstrated no or contradictory responses to restoration. The French biotic index was not sensitive to restoration and instead depicted spatial differences in biological quality. For fish communities, the French fish index was marginally sensitive in the reach with the largest minimum flow increase and some of its metrics were sensitive in other reaches. Contrasting with commonly used bioassessment indices and metrics, several metrics related to habitat requirements appropriately indicated the observed changes in community structure. Large flow changes increased the proportion of fish and macroinvertebrate individuals with preferences for midstream habitats, fast currents, deep waters and/or coarse substrates. However, these changes did not translate into the expected increase in ecological specialisation. In addition, functional metrics indicated that restoration led to higher proportions of grazers and higher availability of suspended food for filtering collectors, suggesting a return to the ecological conditions of a large river. The mixed and potentially contradictory responses of the different metrics confirm the difficulty of establishing benchmarks for ecological indicators in large‐regulated rivers and the need to design appropriate bioassessment metrics.

    Estuaries are essential fish habitats because they provide nursery grounds for a number of marine species. Previous studies in the Bay of Vilaine (part of the Bay of Biscay, France) have underlined the estuarine dependence of juvenile common sole (Solea solea, L) and shown that the extent of sole nursery grounds was positively influenced by the variability of the river flow. In the present study, stable carbon and nitrogen isotopes were used to describe the trophic network until the young-of-the-year sole and to compare interannual variations in the dominant trophic pathways in the sole nursery areas in this bay. Particulate organic matter (POM), sediment organic matter (SOM), microphytobenthos, benthic invertebrate sole prey and young-of-the-year common sole were collected during the summer over 4 years characterised by contrasting river discharges. POM isotopic signatures were used to identify the origins of nutrient and organic matter assimilated into the estuarine food web through benthic organisms to juvenile common sole. Interannual spatial variations were found in the POM carbon stable isotope signatures, with the importance of these variations depending on the interannual fluctuations of the river flow. Moreover, the spatio-temporal variability of this POM isotopic signature was propagated along the food webs up to juvenile sole, confirming the central role of river discharge and terrigeneous subsidy input in the estuarine benthic food web in determining the size of the sole nursery habitat.     AbstractLinking population genetic variation to the spatial heterogeneity of the environment is of fundamental interest to evolutionary biology and ecology, in particular when phenotypic differences between populations are observed at biologically small spatial scales. Here, we applied restriction‐site associated DNA sequencing (RAD‐Seq) to test whether phenotypically differentiated populations of wild blue tits (Cyanistes caeruleus) breeding in a highly heterogeneous environment exhibit genetic structure related to habitat type. Using 12 106 SNPs in 197 individuals from deciduous and evergreen oak woodlands, we applied complementary population genomic analyses, which revealed that genetic variation is influenced by both geographical distance and habitat type. A fine‐scale genetic differentiation supported by genome‐ and transcriptome‐wide analyses was found within Corsica, between two adjacent habitats where blue tits exhibit marked differences in breeding time while nesting < 6 km apart. Using redundancy analysis (RDA), we show that genomic variation remains associated with habitat type when controlling for spatial and temporal effects. Finally, our results suggest that the observed patterns of genomic differentiation were not driven by a small proportion of highly differentiated loci, but rather emerged through a process such as habitat choice, which reduces gene flow between habitats across the entire genome. The pattern of genomic isolation‐by‐environment closely matches differentiation observed at the phenotypic level, thereby offering significant potential for future inference of phenotype‐genotype associations in a heterogeneous environment.

    Particulate optical backscattering (bbp) is a crucial parameter for the study of ocean biology and oceanic carbon estimations. In this work, bbp retrieval, by the quasi-analytical algorithm (QAA), is assessed using a large in situ database of matched bbp and remote-sensing reflectance (Rrs). The QAA is also applied to satellite Rrs (ESA OC-CCI project) as well, after their validation against in situ Rrs. Additionally, the effect of Raman Scattering on QAA retrievals is studied. Results show negligible biases above random noise when QAA-derived bbp is compared to in situ bbp. In addition, Rrs from the CCI archive shows good agreement with in situ data. The QAA’s functional form of spectral backscattering slope, as derived from in situ radiometry, is validated. Finally, we show the importance of correcting for Raman Scattering over clear waters prior to semi-analytical retrieval. Overall, this work demonstrates the high efficiency of QAA in the bbp detection in case of both in situ and ocean color data, but it also highlights the necessity to increase the number of observations that are severely under-sampled in respect to others environmental parameters.

    Near-shore and direct groundwater inputs are frequently omitted from nutrient budgets of coastal lagoons. This study investigated groundwater-driven dissolved inorganic nitrogen (DIN) inputs from an alluvial aquifer to the hypertrophic Or lagoon, with a focus on the Salaison River. Piezometric contours revealed that the Salaison hydrogeological catchment is 42% bigger than the surface watershed and hydraulic gradients suggest significant groundwater discharge all along the stream. Hydrograph separation of the water flow at a gauging station located 3 km upstream from the Or lagoon combined with DIN historical data enabled to estimate that groundwater-driven DIN inputs account for 81–87% of the annual total DIN inputs to the stream upstream from the gauging station. A radon mass balance was performed for the hydrological cycle 2017–2018 to estimate groundwater inflow into the downstream part of the stream. Results showed that (1) DIN fluxes increased by a factor 1.1 to 2.3 between the gauging station and the Salaison outlet, (2) the increase in DIN was due to two groundwater-fed canals and to groundwater discharge along the stream, the latter represented 63–78% of the water flow. This study thus highlights the significance of groundwater driven DIN inputs into the Salaison River, which account for 90% of the annual DIN inputs. This is particularly true in the downstream part of the river, which, on averages, supplies 48% of total DIN inputs to the river. These downstream DIN inputs into the Or lagoon were previously not taken into account in the management of this and other Mediterranean lagoons. The inputs will probably affect restoration processes for many years due to their residence time in the aquifer. This study throws light on a rarely documented source of ‘very-nearshore’ groundwater discharge to coastal streams in water and nutrient budgets of coastal zone ecosystems. International audience

    Bats and birds are key providers of ecosystem services in forests. How climate and habitat jointly shape their communities is well studied, but whether biotic predictors from other trophic levels may improve bird and bat diversity models is less known, especially across large bioclimatic gradients. Here, we achieved multi-taxa surveys in 209 mature forests replicated in six European countries from Spain to Finland, to investigate the importance of biotic predictors (i.e. the abundance or activity of defoliating insects, spiders, earthworms and wild ungulates) for bat and bird taxonomic and functional diversity. We found that nine out of 12 bird and bat diversity metrics were best explained when biotic factors were added to models including climate and habitat variables, with a mean gain in explained variance of 38% for birds and 15% for bats. Tree functional diversity was the most important habitat predictor for birds, while bats responded more to understorey structure. The best biotic predictors for birds were spider abundance and defoliating insect activity, while only bat functional evenness responded positively to insect herbivory. Accounting for potential biotic interactions between bats, birds and other taxa of lower trophic levels will help to understand how environmental changes along large biogeographical gradients affect higher-level predator diversity in forest ecosystems.
