Thanks to the increase in the amount of data and computing power available, it has become pervasive across scientific disciplines. We first highlight why machine learning is needed in marine ecology. Then we provide a quick primer on machine learning techniques and vocabulary. We built a database of ∼1000 publications that implement such techniques to analyse marine ecology data. For various data types (images, optical spectra, acoustics, omics, geolocations, biogeochemical profiles, and satellite imagery), we present a historical perspective on applications that proved influential, can serve as templates for new work, or represent the diversity of approaches. Then, we illustrate how machine learning can be used to better understand ecological systems, by combining various sources of marine data. Through this coverage of the literature, we demonstrate an increase in the proportion of marine ecology studies that use machine learning, the pervasiveness of images as a data source, the dominance of machine learning for classification-type problems, and a shift towards deep learning for all data types. This overview is meant to guide researchers who wish to apply machine learning methods to their marine datasets. 80 7

Few studies, however, have examined the influence of tidal height on host-pathogen interactions. Here, we investigated how the tidal height influence outbreak of the Ostreid herpesvirus type 1 (OsHV-1) affecting the Pacific oyster. A volunteer network composed of 20 oyster growers monitored the survival of 28 batches of oysters during an epizootic event in Southern Brittany, France. Oysters were spat from wild collection or hatchery production. The sampling sites were spread over a 150-km(2) area with a tidal height ranging from 0.98 to 2.90 m. Concomitantly, we followed survival of oyster spats in relation with OsHV-1 DNA detection at two sites and conducted risk analysis. We found that tidal height was associated with a lower risk of mortality. This effect was higher for hatchery than for wild oysters probably reflecting differences in health status. Our study opens perspectives for mitigation strategies based on tidal height and emphasizes the value of volunteer science in marine epidemiological studies. Time series of presence/absence of tunas were obtained by supervised classification of acoustic data. To avoid biases related to the variability in individual DFAD soak times, a new approach was developed to estimate the average colonization time of new DFADs by tuna aggregations. We showed that tunas colonize DFADs after an average of 16days in the AO, and 40days in the IO. Moreover, the analysis indicated that the time span during which tuna aggregations occupy DFADs is driven by a time-independent process with short- and long-term residence modes. On average, DFADs were continuously occupied by tuna aggregations for 6 and 9days in the IO and AO, respectively. The time between two consecutive aggregations at the same DFAD averaged 9days in the IO and 5days in the AO. Throughout their soak time after being colonized, DFADs remained occupied for a larger proportion of time in the AO (63%) than in the IO (45%). International audience WOS:000610522000051

This behaviour is utilized for the development of fisheries-independent abundance indices based on aerial surveys, although changes in the surface-feeding dynamics of ABFT are not yet accounted for. We investigated the daytime surfacing behaviour of ABFT at different temporal and vertical resolutions based on 24 individuals (117–158 cm fork length), tagged with pop-up archival tags in the Gulf of Lion, NW-Mediterranean Sea between 2015 and 2016. The results suggest that ABFT remain usually <2 min continuously within the visible surface (0–1 m) during daytime. ABFT presence in the 0–1 and 0–20 m layers varied over time and between individuals but showed a seasonal decline towards autumn with the breakdown of thermal stratification. Furthermore, the rate of surfacing events was highly correlated with the time spent in the 0–20 m layer. Geolocation estimates confirm a strong site fidelity of ABFT during the aerial survey period (August–October) in the Gulf of Lion. Our results support the choice of the survey region and period, but related indices should account for the seasonality of ABFT surface behaviour [i.e. the time spent in the 0–20 m layer.

Time series of presence/absence of tunas were obtained by supervised classification of acoustic data. To avoid biases related to the variability in individual DFAD soak times, a new approach was developed to estimate the average colonization time of new DFADs by tuna aggregations. We showed that tunas colonize DFADs after an average of 16days in the AO, and 40days in the IO. Moreover, the analysis indicated that the time span during which tuna aggregations occupy DFADs is driven by a time-independent process with short- and long-term residence modes. On average, DFADs were continuously occupied by tuna aggregations for 6 and 9days in the IO and AO, respectively. The time between two consecutive aggregations at the same DFAD averaged 9days in the IO and 5days in the AO. Throughout their soak time after being colonized, DFADs remained occupied for a larger proportion of time in the AO (63%) than in the IO (45%). International audience WOS:000610522000051

This behaviour is utilized for the development of fisheries-independent abundance indices based on aerial surveys, although changes in the surface-feeding dynamics of ABFT are not yet accounted for. We investigated the daytime surfacing behaviour of ABFT at different temporal and vertical resolutions based on 24 individuals (117–158 cm fork length), tagged with pop-up archival tags in the Gulf of Lion, NW-Mediterranean Sea between 2015 and 2016. The results suggest that ABFT remain usually <2 min continuously within the visible surface (0–1 m) during daytime. ABFT presence in the 0–1 and 0–20 m layers varied over time and between individuals but showed a seasonal decline towards autumn with the breakdown of thermal stratification. Furthermore, the rate of surfacing events was highly correlated with the time spent in the 0–20 m layer. Geolocation estimates confirm a strong site fidelity of ABFT during the aerial survey period (August–October) in the Gulf of Lion. Our results support the choice of the survey region and period, but related indices should account for the seasonality of ABFT surface behaviour [i.e. the time spent in the 0–20 m layer.
